CLI infrastructure and the decision log from the unified branch:

  • Every failed tool run lands in a day's failures log, read with tools genesis-tools logs.
  • TypeScript 7.0 runs beside the 6.0 API; the typecheck is incremental per affected project, in CI too.
  • Shared modules are split so CLI helpers stop importing the agent runtime, router status chain and app backend; fs/module-dir replaces Bun-only import.meta.dir in modules Vite SSR loads (the tools clarity ui 500).
  • A dashboard with a broken page is caught at commit (lint-rules), launch (5xx reported, exit 1) and push time (scripts/ci/dashboard-smoke.ts in pre-push).
  • genesis-md links open only where an app handles them.
  • Decisions carry their chat number, agents record chat answers and supersede decisions with a link; the widget gets own answers, recorded outcomes, alerts (chime, peek) and a hint for the hidden notch.

Commits (25, 125 files)

  • c19a589 feat(question): a decision post can carry the number the chat reply gave it, so the log and its links never point at another decision
  • 15f3627 feat(skills, babysit): tmp-reclaim --own-session reclaims the running session's own SwiftPM build output, and briefs give every reply item a severity
  • f23fef3 docs(skills, babysit): Martin's 2026-10-18 rules: round 3 fixes only cheap or same-class Medium and Low, confirmation only for self-spawned workers, Swift suite before ready, tmp-reclaim without asking
  • 2ff41d4 fix(question): a decision the agent got answered in chat moves to acknowledged or implemented without a send, unless a queued delivery holds it
  • 3029450 fix(question): an item that carries the post's wait, or a source, names where the key belongs
  • 2f1fccf feat(tools): every failed tool run lands in a day's failures log with its command, message, stderr and the agent, session and model that ran it, from runTool and the entries with parsers of their own
  • 3a4c9ad feat(tools): tools genesis-tools logs lists, groups and shows failed runs, refused command lines, crashes, day-log records and slow timers
  • 84518ab docs(tools): the failures log and tools genesis-tools logs are where triage starts, and an entry without commander calls watchToolRun
  • 6f18341 fix(tools): a failure's message is the clack error line or the JSON error a --json run printed, not the hint after it
  • a86a2e4 fix(tools): the failure message pick compiles under the dashboard tsconfigs, which have no findLast
  • ab300d3 chore(tools): TypeScript 7.0 side by side, its native tsc as @typescript/native and the 6.0 API as typescript, since native-preview stopped at a July dev build and typescript 7 has no JavaScript API
  • 507a27a refactor(tools): the CLI helpers and the failure watcher no longer import the agent runtime; watch.ts loads agent-caller.ts by a runtime path when it writes a failure
  • 8f68377 feat(ci): the typecheck runs incremental and only for the projects a change can reach, in CI against the PR base or the commit before a push with that commit's build info, locally against each project's last pass
  • ff0f601 refactor(tools): router-link and the link gate no longer import the router status chain; a stale gate loads status.ts by a runtime path
  • a05052e refactor(tools): the app link strings and schemeLink live in app-links/targets, so the gitlab tool reaches no browser-router file; router-link adds only the routing facts
  • 2eabda4 refactor(macos): notifications.ts keeps terminal-notifier and osascript, and the GenesisTools.app backend, its hints and app-only calls live in notifications-app.ts, loaded by a runtime path
  • 289823a refactor(tools): json2md's rebuild command and the notification say command come from genesis-tools/tools/hints.ts through their GenesisTools callers, and lint-rules ratchets tools commands out of src/utils
  • be4b44d feat(question): agents record chat answers and supersede decisions with a link; widget cards carry answers, inbox items carry titles, alert preferences
  • 8a72f1d feat(GenesisKit): decision cards take an own answer with the full composer, show the recorded answer and a superseded-by link, new items chime and pop up from the widget, and the Widgets page says when Visible edges hides the top notch
  • a86cb15 refactor(tools): the transclude grammar, recheck line and cmd allow-list take GenesisTools' commands from hints.ts through the question, markdown, json2md and MCP callers
  • 1daa69d fix(tools): shared modules find their own folder and load sibling modules through fs/module-dir, so Vite SSR dashboards that import them no longer fail with HTTPError
  • f7b2359 fix(ci): catch a dashboard that renders a server error at commit, launch and push time: lint-rules bans Bun-only import.meta paths and new bare requires, a launch reports a 5xx page with the server's error and exits 1, and pre-push boots the affected dashboards
  • 51fdacc feat(tools): genesis-md links open only where an app handles them; openFileTarget falls back to the plain path, and app-links/open-file.ts stands alone so another repo can copy it
  • 6021ab9 fix(tools): genesis-tools logs names its follow-up commands through toolCommand

Checks

Cut from feat/2026-10-13-enhancements-unified (#507) by cherry-pick; every commit applied cleanly on master. tsgo --noEmit passes, and the tests of the touched folders passed when the split was verified. An independent Codex review of this branch is running; its findings land as follow-up commits.

Summary by CodeRabbit

  • New Features
    • Decision cards now show recorded answers, comments, and replacement decisions. You can answer open decisions directly from the widget, and assign decisions or todos numbers already used in chat.
    • Widget alerts now include configurable decision and answer notifications, sound, and popup previews.
    • Added tools for browsing failed runs, daily logs, crash reports, and slow timers.
    • Decisions can now be marked as superseded and linked to their replacement.
  • Improvements
    • Dashboard checks now identify persistent server errors and include relevant error details.

📝 Walkthrough

This pull request adds project-aware TypeScript checks and dashboard smoke tests, expands decision and widget workflows, and introduces CLI failure logging and inspection. It also updates transclusion hints, notification module boundaries, shared utilities, and babysit workflow instructions.

Changes: Decision lifecycle and widget

Layer / File(s) Summary
Decision numbering and state transitions
src/question/*, src/genesis-tools-mcp/lib/*, plugins/genesis-tools/skills/question/SKILL.md
Decision and todo posts can specify a number. Decision updates support chat-recorded acknowledgements and terminal superseding with a validated replacement reference or comment. Output and inbox status include superseded decisions.
Widget snapshot and alert data
src/hub/lib/widget/*, src/hub/lib/composer/outbox.test.ts, src/macos/GenesisKit/Sources/GenesisKit/Widgets/WidgetWireModels.swift
Widget data includes recorded answers, provenance, replacement details, titles, and alert preferences. Tests cover snapshot output and preference validation.
Widget answers, alerts, and previews
src/macos/GenesisKit/Sources/GenesisKit/Widgets/*, src/macos/GenesisKit/Tests/GenesisKitTests/EdgePanelGeometryTests.swift
The widget adds own-answer composition, decision outcomes, alert controls, and temporary inbox previews. Model, coordinator, and view code manage arrival handling and preview lifecycle.

Tool failure recording and logs

Layer / File(s) Summary
Failure records and run tracking
src/utils/cli/failures/*, src/utils/cli/commander.ts, src/utils/cli/commander.test.ts
New failure records capture classified run results and caller metadata. The watcher redacts secrets and records CLI errors; Commander runs use the watcher for real CLI invocations.
Tool and launcher failure capture
tools, src/ask/index.ts, src/cursor/index.ts, src/jenkins-mcp/index.ts, src/macos-resources/index.tsx, src/macos/GenesisTools/Sources/Host/*
Standalone entrypoints start run tracking. The tools runner and macOS launcher pass run metadata and record eligible signal deaths, with duplicate suppression.
Log query commands
src/genesis-tools/commands/logs.ts, src/genesis-tools/lib/*, src/genesis-tools/index.ts, src/genesis-tools/README.md, CLAUDE.md, .claude/rules/tools.md
GenesisTools adds commands and helpers for failure records, day logs, profile logs, and crash reports. Documentation adds log locations and inspection commands.

TypeScript, dashboard, and lint checks

Layer / File(s) Summary
Incremental TypeScript checks
scripts/ci/typecheck.ts, scripts/ci/typecheck.test.ts, .github/workflows/ci.yml, .githooks/*, package.json, README.md, .claude/skills/babysit/scripts/integrate.ts, src/artifact/lib/kit-types.ts, src/jev/lib/compilers/typescript.ts, scripts/tv-verify-all.sh
A new runner selects projects from changed files and cached program data, stores successful run state, and supports checking all projects. Hooks, CI, and compiler callers switch to tsc commands.
Dashboard smoke check
scripts/ci/dashboard-smoke.ts, scripts/ci/dashboard-smoke.test.ts, src/utils/DashboardApp/*, .githooks/pre-push, .claude/rules/ci.md
The smoke script selects affected dashboards, starts Vite, and reports readiness failures. Dashboard readiness distinguishes persistent broken responses, and the pre-push hook runs the smoke check.
Scoped lint rules
scripts/ci/lint-rules.ts, scripts/ci/lint-rules.test.ts, scripts/ci/tool-command-ratchet.ts
Lint scanning adds file scopes and AST matchers for tool-command references, Bun-only import metadata, and bare require calls. Ratchet lists and tests track existing occurrences.

Transclusion and document hints

Layer / File(s) Summary
Registry hints and command transclusions
src/utils/transclude/*, src/utils/genesis-tools/tools/hints.ts, src/question/commands/tokens.ts, src/question/lib/transclude.ts, src/genesis-tools-mcp/lib/tools/question-post.ts, src/markdown/*, .claude/rules/tools.md
Transclusion registries accept caller-provided command and recheck hints. Command validation, help text, and provenance use the configured hints.
Document build hints
src/utils/json2md/*, src/json2md/commands/document.ts
Document operations forward rebuild-command and transclusion hints. Build stamps use the definition command or supplied rebuild callback.

Notification backend

Layer / File(s) Summary
App backend and shared notification chain
src/utils/macos/notifications.ts, src/utils/macos/notifications-app.ts, src/utils/genesis-tools/tools/hints.ts
App notification operations move to a separate module that the shared notification code loads dynamically. The shared module supports a speech callback.
Notification call sites and tests
src/notify/index.ts, src/macos/lib/doctor/*, src/question/lib/pending/*, src/utils/bun/preload-test-host-effects*, src/utils/macos/notifications.test.ts
Call sites and test mocks import interactive notification operations from the new app module.

Shared runtime and link utilities

Layer / File(s) Summary
Portable module paths
src/utils/fs/module-dir.ts, src/utils/*, src/utils/DashboardApp/preview/runPreviewUiServer.ts, src/utils/browser-router/link-gate.ts, .claude/rules/tools.md
moduleDir and requireSibling provide module-relative path and sibling-loading helpers. Utility call sites adopt the path helper, and the browser router loads its sibling status module at runtime.
Shared app-link targets
src/utils/app-links/*, src/utils/browser-router/router-link.ts, src/gitlab/commands/review-judgements.ts
Shared app-link definitions build router and scheme links. File opening uses the Genesis Markdown handler when available and otherwise uses the path.
Streamed ripgrep output
src/utils/compress/search.ts, src/utils/compress/compress.test.ts
ripgrepFiles can deliver output lines through a callback instead of accumulating them in stdout.

Babysit workflow and cleanup

Layer / File(s) Summary
Review and merge workflow
.claude/skills/babysit/SKILL.md, .claude/skills/babysit/references/*, .claude/skills/babysit/scripts/policy.ts, .claude/skills/babysit/scripts/scripts.test.ts, .claude/skills/babysit/scripts/fill-brief.ts, .claude/skills/babysit/scripts/integrate.ts
Instructions and policy tests update round-based finding criteria, severity labels, worker coordination, merge checks, and Swift test requirements.
Own-session build-output reclaim
.claude/skills/babysit/scripts/tmp-reclaim.ts, .claude/skills/babysit/scripts/scripts.test.ts
The reclaim script adds a dry-run and apply path for eligible build output inside a specified session directory, with ownership, age, and filesystem checks.

Secret argument label

Layer / File(s) Summary
Command argument label
src/ai/commands/config/secret.ts, src/ai/README.md
The optional secret set argument is named secret in the command declaration and usage text.

Explanation

The title names the main themes of the changeset: failed-run logging, TypeScript 7 migration, dashboard 5xx checks, chat-recorded decisions, and widget alerts. Each theme appears in the summary. The title is long (19 words, 128 characters) and lists five separate changes, so it is broad. It is still related to the changeset and does not describe unrelated work.

Fixed in this push (281c52c, b38a979, 8664a66), from eve and two independent Codex reviews (medium, then xhigh effort):

  • Failure log secrets: argv is read the way commander reads it, so a global option before the subcommand no longer hides -t <secret>; a declared secret option's value is masked even when it starts with a dash; a secret-named positional is masked (ai config secret set declares [secret]); echoed values are masked in the message and stderr.
  • Failure log records: a crash another listener handles is written after that listener returns, so a listener's process.exit gives one fatal record; the doc says only an interrupt the tool handles (exit 130 or 143) is recorded.
  • Pre-push: the dashboard smoke stage is timed when the stage timer exists and skips the call before it lands.
  • logs: day-log queries read line by line and keep at most twice the limit; logs profile says it selects whole days.
  • Typecheck: new JS files count as inputs (allowJs), and a new file makes each project run unless its own cache holds it.
  • Widget: an alert switches the module only when it may peek; during a panel, dialog or drag it only chimes.
  • babysit tmp-reclaim: a triple folder is build output only inside a SwiftPM scratch path holding only debug or release.

Checked: bun scripts/test.ts src/utils/cli/failures/failures.test.ts src/utils/cli/commander.test.ts src/genesis-tools/lib/logs.test.ts src/utils/compress/compress.test.ts scripts/ci/typecheck.test.ts ./.claude/skills/babysit/scripts/scripts.test.ts 228 pass; tsgo --noEmit exit 0; lint-rules.ts OK; swift test --package-path src/macos/GenesisKit --filter WidgetVisibilityTests 11 tests, 0 failures.

Owner decisions on round 1 (051e567, bcf2625, 6a2ca5a, 8e4ad78)

  • Runs a default SIGINT/SIGTERM kills are recorded (thread t4). The parent that waits for the tool writes one interrupt record (SIGINT, SIGTERM, SIGHUP, SIGQUIT, SIGKILL) or crash (SIGSEGV, SIGBUS, SIGILL, SIGFPE, SIGABRT, SIGTRAP); SIGPIPE writes nothing. Argv is ["[withheld]"], because the parent has no command definition to mask secrets with. The tools wrapper does it when it spawns the tool; GenesisTools.app's launcher does it in the default exec path (LauncherFailures.swift, pinned to the TS record shape, file name and signal tables by LauncherFailuresTests). GENESIS_TOOLS_RUN_ID keeps it to one record per run, also when the tool wrote its own record first. Not covered: a tool run from a process tree that already runs under the current app build goes straight into bun with no waiting parent (documented in src/genesis-tools/README.md).
  • An alert peek gives the widget module back (thread t3): when the peek ends, the module from before it returns, unless the user picked one during the peek.
  • babysit tmp-reclaim --own-session skips a plain file under /tmp/cc instead of crashing on ENOTDIR.

Checked: bun scripts/test.ts on the failures, logs, commander and tool-exec tests 60 pass; swift test --package-path src/macos/GenesisTools --disable-build-manifest-caching --filter LauncherFailuresTests 8 tests, 0 failures; swift test --package-path src/macos/GenesisKit --filter 'WidgetInteractionTests|WidgetVisibilityTests' 17 tests, 0 failures; the tmp-reclaim tests 20 pass. Live: a launcher-run tool killed by SIGKILL left one interrupt record with exit 137; a tool that recorded itself and then died of SIGTERM got no second record. Each new test failed with the old code put back. The full Swift suites run before the PR is called ready.

Review comments at @.claude/skills/babysit/scripts/policy.ts:
- Line 17: Update the round policy text and severity check so `major` findings
are treated like Critical and High findings in later rounds. Include Major in
the policy wording and in the severity match, preserving the existing handling
of other severities and policy overrides.

Review comments at @.claude/skills/babysit/scripts/tmp-reclaim.ts:
- Line 736: Validate `plan.ownSession` in the apply path before using it:
require a full UUID in `own.id`, ensure `own.dirs` is a nonempty array of
strings whose basenames match that ID, and require `own.minAgeMinutes` to be a
finite number greater than or equal to zero. Keep zero valid and reject invalid
plans before processing their directories.
- Around line 670-674: Update main to dispatch on the presence of --own-session
and validate its value through ownSessionDirs, rejecting missing or empty IDs
instead of falling back to the regular dry run. In ownSessionDryRun, reject a
missing --min-age-minutes value by reusing the validation behavior of ageFlag
rather than silently defaulting to 10.

Review comments at @.githooks/pre-commit:
- Line 97: Update the TypeScript invocation in the pre-commit hook to call the
repository-local tsc binary directly instead of bunx, keeping the existing
flags, output capture, and exit-status handling unchanged.

Review comments at @.github/workflows/ci.yml:
- Line 524: Update the TypeScript check step to pass --base only when
TYPECHECK_BASE is non-empty; when it is empty, run the typecheck script without
the option so it checks every project using its existing fallback.

Review comments at @scripts/ci/lint-rules.ts:
- Line 163: Update SSR_REACHABLE to match source files under
src/claude-history-dashboard/ and src/debugging-master/dashboard/ so the
no-bun-only-import-meta rule covers these dashboard folders.

Review comments at @scripts/ci/typecheck.ts:
- Line 163: Update readState and programFiles to treat file-read or JSON-parse
failures as absent data: return the existing empty state from readState and null
from programFiles, allowing typecheck to continue without build info.

Review comments at @src/genesis-tools/lib/profile-log.ts:
- Around line 45-73: Update queryProfileLog and its logs profile caller to pass
the --top value into the query, then retain only the N slowest matching entries
as profiling lines are read, dropping the fastest whenever the bounded set
exceeds N. Preserve the existing filters and return the retained entries for
display.

Review comments at @src/genesis-tools/lib/window.ts:
- Around line 33-38: Update resolveWindow to reject windows where the resolved
from time is later than the resolved to time, throwing a usage error before
returning the window; preserve the existing parsing and validation behavior for
valid windows.

Review comments at
@src/macos/GenesisKit/Sources/GenesisKit/Widgets/WidgetModel.swift:
- Line 558: Update openModule so it clears peekReplaced only when the selected
surface matches the surface saved by the peek; otherwise restore the peeked
surface’s prior module before persisting moduleSelections. Add coverage for
opening a module on a second surface during a peek and verify the original
surface is restored.

Review comments at @src/utils/bun/preload-test-host-effects.ts:
- Around line 163-168: Update the macOS notifications module mock so
`appNotificationBackend.send` is also replaced with the `sendViaGenesisApp`
blocking guard; preserve the backend’s other properties from
`realMacosNotificationsApp.appNotificationBackend`.

Review comments at @src/utils/DashboardApp/readiness.ts:
- Line 230: Move the `openSync` call in `serverErrorExcerpt` inside its `try`
block so an unreadable or removed log produces no excerpt instead of
interrupting `reportBrokenDashboard`. Track whether the file descriptor was
opened and only call `closeSync` in `finally` when it exists.

Review comments at @tools:
- Line 467: Update signal-to-exit-code handling in the wrapper so it looks up
signal numbers from the platform signal table, matching the
`os.constants.signals` approach used by `launcher.ts`; remove the limited
hard-coded mapping so signals such as `SIGSEGV` produce the correct exit status.

Learning: In GenesisTools markdown docs, do not treat `macos` (lowercase) inside backticks as a capitalization error. When `macos` is used as a literal CLI subcommand token (e.g., `tools macos clones ...`) corresponding to the `src/macos/` command implementation, keep it lowercase and ignore capitalization suggestions such as LanguageTool rule `MAC_OS` (it would document the wrong command). Only capitalize `MacOS`/`macOS` when it is clearly prose about the operating system, not when it’s a code-formatted command token.

Learning: In TypeScript files under src/**/*.ts, for `if` blocks that act as simple guard-return statements (e.g., `if (condition) { return <expr>; }`) and where execution continues in the same function after the `if`, require a blank line after the closing `}` of the `if` block (i.e., before the next statement), but do NOT require a blank line before the `if` statement itself—even if it immediately follows another statement. (Example: `const override = ...; if (override) { return override; }` should have no blank line before the `if`, but should have a blank line before the subsequent `return`/statement.)

Learning: When using SafeJSON.parse in TypeScript code, prefer the two-argument form SafeJSON.parse(text, { strict: true }) to enable strict RFC 8259 validation via the native JSON.parse. Do NOT use the three-argument form SafeJSON.parse(text, null, { strict: true }). Apply strict parsing at remote/third-party API boundaries, JSONL parsing points, and subprocess output. …triage starts, and an entry without commander calls watchToolRun
…rror a --json run printed, not the hint after it
…ipt/native and the 6.0 API as typescript, since native-preview stopped at a July dev build and typescript 7 has no JavaScript API
…port the agent runtime; watch.ts loads agent-caller.ts by a runtime path when it writes a failure
…change can reach, in CI against the PR base or the commit before a push with that commit's build info, locally against each project's last pass
…outer status chain; a stale gate loads status.ts by a runtime path
…s/targets, so the gitlab tool reaches no browser-router file; router-link adds only the routing facts
…pt, and the GenesisTools.app backend, its hints and app-only calls live in notifications-app.ts, loaded by a runtime path
…ommand come from genesis-tools/tools/hints.ts through their GenesisTools callers, and lint-rules ratchets tools commands out of src/utils
…th a link; widget cards carry answers, inbox items carry titles, alert preferences
…poser, show the recorded answer and a superseded-by link, new items chime and pop up from the widget, and the Widgets page says when Visible edges hides the top notch
…ist take GenesisTools' commands from hints.ts through the question, markdown, json2md and MCP callers
…ules through fs/module-dir, so Vite SSR dashboards that import them no longer fail with HTTPError
…nch and push time: lint-rules bans Bun-only import.meta paths and new bare requires, a launch reports a 5xx page with the server's error and exits 1, and pre-push boots the affected dashboards
…enFileTarget falls back to the plain path, and app-links/open-file.ts stands alone so another repo can copy it

…s log masks secrets past an unknown flag and in short flag groups and withholds text echoing a short secret, speech runs this checkout's say, dashboard smoke follows imported folders, --limit and --top bound the read, tmp-reclaim validates own-session plans, the wrapper exits with the platform signal status, and CI, lint and typecheck edge cases
