QC and LOD Summary: legend with all categories, per-measurement QC flags - #52
Conversation
Issue #50 (PAD000009): the plot had no legend, its tooltips truncated the category name and showed 5 decimals, and with no WARN/FAIL samples there was no way to tell that those categories were empty. - legend lists every category with count and percentage (1 decimal), including empty ones ("WARN & NPX > LOD: 0 (0.0%)"); tooltips show the full category, count and percentage; x axis gives the total - QC status comes from the per-measurement sample QC flags (Olink assigns them per sample and panel block) when available, instead of each sample's first flag; flags are case-insensitive (Pass/Warning) - failed measurements whose value Olink blanked are counted as "FAIL & no value" instead of disappearing (PAD000002: 492) - measurements without a recognised flag are shown as "No QC flag" PAD000009 is unchanged (80.6% / 19.4%) but now states 0 WARN and 0 FAIL; PAD000001 WARN 5.0% -> 3.3% (block-level); PAD000006 gains a QC split.

The plot displays category counts and percentages in a legend. The report explains the categories and excludes measurements with no value from its above-LOD denominator. ChangesQC and LOD Summary

Preserve measurement identity when matching QC flags.
A sample_qc_matrix can have the same shape as numeric but a different row or assay order. Replacing both axes assigns its flags to the wrong measurements. For example, a matrix with columns ["O2", "O1"] assigns the O2 flags to O1. Align matching labels before counting, and validate positional correspondence when labels cannot identify the measurements.

Account for measured cells without an LOD.
When _above_lod_matrix receives a DataFrame with partial LOD coverage, has_lod is false for measured cells whose LOD value is missing. The QC summary excludes those cells from valid, then labels the remaining count as “All measurements” and calculates percentages from it. Label the result as measurements with LOD, or add an explicit “LOD unavailable” category.

Count missing values without a recognized QC flag.
unflagged requires valid, so a blank measurement with a missing or unrecognized flag enters neither “No QC flag” nor a “no value” category. If every measurement has this shape, sum(counts) is zero and the function can fall back to sample-level counts. Add a “No QC flag & no value” count so the measurement total remains accurate.

Describe the empty category, not the entire WARN flag.
A zero-count “WARN & above LOD” category can coexist with WARN measurements at or below LOD. Replace “no measurement was flagged” with “no measurement fell in that category.”
