Part 1 of 5 of the split of the unified branch #507 (cut at 189a4569d). Each split PR holds whole commits from unified, picked in their original order; commits already in another open PR (#524, #527, #528, #530, #531, #532) stay there.

Base

Stacked on #528 (refactor/2026-10-15-cmux-restore-modules): 30a1ce3's change to src/claude/commands/cmux/focus.ts builds on #528's UUID-based focus. Merge after #527 and #528.

Commits (10)

  • 5b96906 feat(claude): tools claude run --sdk acts as the claude binary for apps that embed Claude Code, running the real executable without the shell wrappers that force --dangerously-skip-permissions, and passing stop signals on
  • acf216c feat(hub): tools hub open --commit with --pr or --repo opens and prints commit links, so an agent can write every sha as a link into the hub
  • 845db8e feat(browser-router): the genesis-hub preset opens https:///hub? as genesis-tools://hub?, so a hub link works where only https is clickable
  • ab947bd feat(GenesisHub, hub): a commit link opens its PR with that commit selected, or the commit in its project's diff, and says so when the PR does not hold it, because a sha in chat could only be copied
    • Outcomes: a pr + commit link selects that commit in the PR; when the PR does not hold it, the whole PR shows with a missing-commit notice (no project lookup). A repo + commit link without pr opens the commit in the project's Worktrees diff.
  • 842aa97 fix(GenesisHub, hub): a commit link scrolls the PR overview in three passes, because one pass below a long description stopped short of the commit row
  • 3cf7706 fix(GenesisKit): the cmux picker opens a new workspace by the window UUID, because a picker held open across a cmux relaunch would name another window by its ref
  • 41d30fe fix(cmux): JSON cmux calls ask for --id-format both, because cmux 0.65 prints only refs and the handoff run link opened a tab it could not type into
  • 76c7ad7 feat(cmux): a show-in-chat link on every DECISION scrolls the live Claude transcript to where it was first asked, so a short re-ask no longer means scrolling back by hand
  • 85d1aba feat(cmux): find-in-chat links are their own claude-find preset with a free-text route, and presets configure picks presets and their options in one terminal flow
  • 01960eb feat(cmux): the free-text claude-find link shows the confirmation card unless this Mac minted it, and find --link mints one, because any page could otherwise start a search in a live session

Review

Review rounds run with GPT-6.1 Sol: one worker fixes the bot threads, a second one reviews the code independently, and Claude judges each round before its push.

📝 Walkthrough

The pull request adds Claude transcript search and Hub commit deep links, including browser-router support. It also adds a direct Claude SDK launch option and changes cmux window targets to use persistent UUIDs.

Changes: Claude transcript search

Layer / File(s) Summary
Search links and preset configuration
src/utils/browser-router/*, src/browser-router/index.ts, src/browser-router/README.md, src/question/lib/decisions/read.ts
The browser router adds Claude decision and text-search routes and interactive preset configuration. Claude decision records can display a “show in chat” link.
Transcript search behavior
src/claude/lib/cmux/transcript-find.ts, src/claude/lib/cmux/transcript-find.test.ts, src/utils/cmux/lib/cli.ts
The transcript adapter searches rendered Claude transcripts, parses match results, and can navigate to the oldest match. Tests cover outcomes and cmux input. JSON-mode cmux calls include both ID formats unless a format is specified.
cmux find command
src/claude/commands/cmux/*, src/claude/README.md
The new command validates and runs transcript searches, creates reusable links, and focuses the target pane after a match.

Hub commit deep links

Layer / File(s) Summary
Commit link inputs and routing
src/hub/cli.ts, src/hub/lib/*, src/hub/README.md, src/utils/browser-router/presets.ts, src/utils/browser-router/route.test.ts, src/browser-router/lib/swift-parity.test.ts, src/macos/GenesisTools/Sources/BrowserURL.swift, src/macos/GenesisTools/Sources/Hub/HubWindow.swift, src/macos/GenesisTools/Tests/HubLogicTests.swift
Hub commands and links accept validated commit and repository values. Browser-router links forward to the Hub, and parity and routing tests cover Hub URLs.
Resolve and open repository commits
src/macos/GenesisTools/Sources/Hub/HubCommitLink.swift, src/macos/GenesisTools/Sources/Hub/HubWindow.swift, src/macos/GenesisTools/Sources/Hub/HubTimeline.swift, src/macos/GenesisTools/Sources/Hub/HubWorktrees.swift, src/macos/GenesisTools/Tests/HubLogicTests.swift
The Hub resolves commits in a checkout and opens the resulting commit review. Navigation changes invalidate earlier lookups, and worktree discovery adds a requested checkout when needed.
Select commits in pull requests
src/macos/GenesisTools/Sources/Hub/HubPRs.swift, src/macos/GenesisTools/Tests/HubLogicTests.swift
The PR model selects a linked commit after current details load. A missing or unavailable commit restores the whole-PR scope and displays a notice.

Claude SDK launch

Layer / File(s) Summary
Direct Claude executable launch
src/claude/commands/start.ts, src/claude/README.md
The --sdk option runs Claude directly, forwards stop signals, and cannot be combined with --tmux or --cmux. SDK launches skip teammate OAuth-wrapper installation.

cmux window target

Layer / File(s) Summary
Use persistent window UUID
src/macos/GenesisKit/Sources/GenesisKit/Cmux/CmuxTree.swift, src/macos/GenesisKit/Tests/GenesisKitTests/GenesisKitTests.swift
Window.target now returns the persistent UUID. The display label continues to use the window reference.

Merge Risk: 🔵 Low · up to e3c4b

The remaining issues are narrow: an early stop signal may leave Claude running, and a transcript link may report the oldest match before navigation finishes. Both merit fixes, but the current evidence indicates bounded merge risk.

Review fixes 2026-10-16 20:26 from GPT-6.1 Sol judged by Claude Opus 5.5

Round 1. 4 open threads (eve 4, CodeRabbit 0, humans 0), plus 3 lead findings. 4 fixed, 1 rejected with evidence, 2 already done. TypeScript gates passed. Swift build attempts were blocked by sandbox restrictions before compilation; the lead owns native verification.

Forward commit and repo in hubUrl (eve-bot-lovinka)

  • Context: The review observed that printed hub links dropped commit and repo.
  • Commit(s): 97c405272
  • Verdict: already done
  • Why: Already fixed by 97c4052. hubUrl derives its accepted fields and forwarded data from HUB_LINK_KEYS, including repo and commit. The existing hub agents URL regression passes.
  • Confidence: 95%

Ignore commit lookup results after later navigation (eve-bot-lovinka)

  • Context: An asynchronous older lookup could replace a newer commit, session or PR selection, or replace its notice.
  • Commit(s): 2559a6802
  • Verdict: accepted
  • Code before:
    switch outcome {
    case .found(let found):
        showCommit(repo: found.root, sha: found.sha, title: found.title)

  • Code after:
    guard commitLinkRequest == request else { return }
    switch outcome {
    case .found(let found):
        showCommit(repo: found.root, sha: found.sha, title: found.title)

  • How was this fixed: Added a lookup request token and invalidation through the existing navigation publishers, forwarded requests and direct commit navigation. Added two HubLogicTests cases. Native build/test is blocked by the worker sandbox and assigned to the lead.
  • Confidence: 95%

Proposed project-diff fallback for an absent PR commit (eve-bot-lovinka)

  • Context: The review interprets the PR description as promising an automatic project commit diff when a PR does not contain the SHA.
  • Verdict: rejected
  • Why: The documented contract in src/hub/README.md:18 explicitly reports a commit absent from the PR and shows the whole PR. The project-diff form is the separate repo plus commit link. The PR description says the hub says so when the PR does not hold it, rather than promising a second lookup. This round fixes the independent stale-scope defect so the documented whole-PR fallback actually resets the scope. No automatic project-diff fallback is added.
  • Confidence: 95%

Wait for an actual transcript search result (eve-bot-lovinka)

  • Context: The ordinary transcript banner can appear after Enter before a counter and was treated as an immediate miss.
  • Commit(s): 2559a6802
  • Verdict: accepted
  • Code before:
    const result = await waitFor(io, (screen) => !searchBarOpen(screen) && inTranscript(screen), timeoutMs);
  • Code after:
    const result = await waitFor(io, (screen) => !searchBarOpen(screen) && searchCount(screen) !== null, timeoutMs);
  • How was this fixed: Changed the completion predicate to require a result. Added tests for an intermediate banner before a counter and a banner-only timeout, and retained explicit no-match coverage. The targeted Bun run passed 29 tests.
  • Confidence: 95%

Send transcript search text literally (lead, no thread)

  • Context: Independent-review (GPT-6.1 Sol) finding 1: cmux send interprets literal backslash escapes as terminal keys.
  • Commit(s): 2559a6802
  • Verdict: accepted
  • Code before:
    await runCmuxOk(["send", ...where, "--", value]);
  • Code after:
    await sendSurfaceText({ surfaceRef: located.surfaceId, text: value });
  • How was this fixed: Used the existing literal transport. Extended transcript-find.test.ts with a child-process command-adapter regression using mocked pane resolution and focus plus a fake cmux executable; it checks RPC parameters, separate Enter, and control-character sanitization. Targeted Bun tests and typecheck passed.
  • Confidence: 95%

Preserve repo and commit in generated hub links (lead, no thread)

  • Context: Independent-review (GPT-6.1 Sol) finding 2 duplicates t1 and was already fixed at the starting HEAD.
  • Commit(s): 97c405272
  • Verdict: already done
  • Why: Already fixed by 97c4052. No further source changes. The existing hubUrl regression in src/hub/lib/agents/agents.test.ts passes for PR commit and repository commit links.
  • Confidence: 95%

Reset a previous commit scope when the requested PR commit is missing (lead, no thread)

  • Context: Independent-review (GPT-6.1 Sol) finding 3: an absent commit notice claimed the whole PR showed while the previous commit diff stayed selected.
  • Commit(s): 2559a6802
  • Verdict: accepted
  • Code before:
    pendingCommit = nil
    notice = PRNotice(ref: pending.ref, text: "...so the whole PR shows")
  • Code after:
    pendingCommit = nil
    review.setScope(Self.scope(shown, detail: details[shown.id], fetch: fetchedHead(shown)))
    notice = PRNotice(ref: pending.ref, text: "...so the whole PR shows")
  • How was this fixed: Moved the settled-miss transition into showMissingCommit and reset the review scope using the same PR/detail/fetched-head scope calculation as whole-PR selection. Added a HubLogicTests case starting from .commit. Native verification is deferred to the lead.
  • Confidence: 95%

Learning: In TypeScript files under src/**/*.ts, for `if` blocks that act as simple guard-return statements (e.g., `if (condition) { return <expr>; }`) and where execution continues in the same function after the `if`, require a blank line after the closing `}` of the `if` block (i.e., before the next statement), but do NOT require a blank line before the `if` statement itself—even if it immediately follows another statement. (Example: `const override = ...; if (override) { return override; }` should have no blank line before the `if`, but should have a blank line before the subsequent `return`/statement.)

Learning: In TypeScript files under src/, do not require a leading blank line before an if statement that is the first statement inside a function body (immediately after the function signature). The blank line rule should only apply to if statements that come after other statements within the function body. Apply this guideline consistently across TS files in src to reduce unnecessary vertical whitespace and keep concise function bodies.

Learning: In TypeScript files, do not require a blank line between the opening brace of a function and the first statement if the first statement is the if statement immediately after the signature. The blank-line rule applies to separating an if from unrelated preceding code within the same block, not to spacing after the function opening brace. Apply this rule to all TS functions across the codebase.

Learning: In the GenesisTools repo, do not flag code that passes `env: { ...process.env, ... }` into `Bun.spawn()` (i.e., forwarding the inherited environment to a child process) as a violation of the env-helper guideline by itself. Forwarding inherited environment to a subprocess is not the same as application/test logic directly reading configuration from `process.env`. Continue to flag direct `process.env` reads used in TypeScript logic (e.g., feature gates) per the env-helper guideline.

Review fixes 2026-10-16 21:20 from GPT-6.1 Sol judged by Claude Opus 5.5

Round 2. 5 open threads (eve 3, CodeRabbit 2), all fixed; 2 unthreaded review-body notes rejected with source evidence. 92 targeted tests, typecheck, Biome, lint:rules and all three requested push guards pass. Swift verification is assigned to the lead. Review input was fetched by the lead because this sandbox has no network.

Install signal forwarding before spawning the direct SDK child (CR)

  • Context: A signal could arrive before forwarding existed; spawn failure needed to clean up handlers, and forwarding must not kill an exited child.
  • Commit(s): 57454af0a
  • Verdict: accepted
  • Code before:
    const proc = Bun.spawn({ cmd: argv, stdio: ["inherit", "inherit", "inherit"], env: launchEnv });
    const signals: NodeJS.Signals[] = ["SIGTERM", "SIGINT", "SIGHUP"];
  • Code after:
    const signals: NodeJS.Signals[] = ["SIGTERM", "SIGINT", "SIGHUP"];
    let proc: ReturnType<typeof Bun.spawn> | undefined;
    let pendingSignal: NodeJS.Signals | undefined;
  • How was this fixed: Handlers are installed before spawn. The handler retains an early signal until the child exists and checks exitCode before killing. Spawn and waiting now share try/finally cleanup. Three tests in start.cmux.test.ts execute the actual private function with fake spawn and process signals: early signal, spawn throw, running-child forwarding and post-exit suppression.
  • Reply (thread resolved, no thread reply): Fixed in 57454af. Forwarding handlers are installed first, an early signal is retained and delivered after spawn, and kill only runs while the child has no exit code. Spawn and await are inside try/finally. The three deterministic launch-signal regressions pass without spawning a real Claude process.
  • Confidence: 92%

Report the counter actually observed after oldest navigation (CR)

  • Context: The oldest path sent n keys and claimed current 1 without observing the resulting screen.
  • Commit(s): 57454af0a
  • Verdict: accepted
  • Code before:
    return { found: true, current: 1, total: count.total };
  • Code after:
    const shown = latest.count;
    if (shown === null || shown === "none") {
        return { found: false, reason: "no-result" };
    }

    return { found: true, ...shown };
  • How was this fixed: After sending the keys, poll searchCount until the screen confirms current 1 or the existing timeout expires. Return the last observed counter on timeout, or no-result when no counter is visible. Existing transcript-find.test.ts now models counter updates and tests delayed updates and a dropped n key.
  • Reply (thread resolved, no thread reply): Fixed in 57454af. The oldest path waits for a screen counter of 1. On timeout it returns the counter actually observed, and a missing counter returns no-result. Tests cover normal oldest navigation, delayed screen updates and a dropped key, all passing.

Anchor explicit relative checkout paths before app launch and link printing (eve-bot-lovinka)

  • Context: The Swift app cannot reconstruct the CLI caller cwd, so dot-relative repo values were treated as forge projects.
  • Commit(s): 57454af0a
  • Verdict: accepted
  • Code before:
    args.push("--repo", options.repo);
  • Code after:
    function repoTarget(repo: string): string {
        return /^\.{1,2}(?:[/\\]|$)/.test(repo) ? resolve(repo) : repo;
    }
    // Both hubArgs and hubUrl use repoTarget for repo.
  • How was this fixed: Normalize explicit dot-relative inputs in the shared open adapter used by hubArgs and hubUrl, before Launch Services can change their meaning. Test dot, dot-dot, child and parent paths in both outputs; retain owner/repo, nested forge project names and tilde paths.
  • Confidence: 92%

Keep valid commit lookup results through automatic launch selection (eve-bot-lovinka)

  • Context: The round 1 fence invalidated lookups when settleSessions and automatic worktree discovery emitted initialization selections.
  • Commit(s): 57454af0a
  • Verdict: accepted
  • Code before:
    self?.commitLinkRequest = UUID()
    self?.scheduleNavRecord()
  • Code after:
    if self?.settlingLaunch == false {
        self?.commitLinkRequest = UUID()
    }
    self?.scheduleNavRecord()
  • How was this fixed: Mark synchronous launch settling and default worktree selection as initialization. Those automatic publisher emissions keep the request token, while explicit later selections and requests still invalidate it. Added HubLogicTests.testColdLaunchSelectionPreservesADelayedCommitLookup, covering asynchronous session load through settleSessions, a discovered default worktree, a delayed success and subsequent navigation invalidation. Swift build/test not run per instruction; lead owns native verification.
  • Confidence: 92%

Keep option-looking free-text searches as operands (eve-bot-lovinka)

  • Context: The free-text route placed untrusted query text before options, allowing Commander to interpret queries as flags.
  • Commit(s): 57454af0a
  • Verdict: accepted
  • Code before:
    argv: ["tools", "claude", "cmux", "find", "$1", "{q}", "--at", "{at}"],
  • Code after:
    argv: ["tools", "claude", "cmux", "find", "--at", "{at}", "--", "$1", "{q}"],
  • How was this fixed: Place options first and session/query after the option terminator. The preset regression routes actual URLs through the preset, then runs Commander parsing on the generated argv for --help, --link, --decision, -n and ordinary text.
  • Confidence: 92%

Unthreaded SDK/keychain assessment limitation (CR, no thread)

  • Context: The Additional comments section says the requested SDK/keychain conflict check cannot be assessed without source and lifecycle handlers. It states no concrete incompatibility.
  • Verdict: rejected
  • Why: No SDK/keychain conflict is established. Current source selects the keychain launch environment at src/claude/commands/start.ts:1044, awaits the direct SDK child at line 1101, and then calls finishKeychainSession at lines 1156-1158. SDK chooses the direct executable transport; it does not skip the existing keychain post-session handling. The actual signal lifecycle defects are fixed under t1. No unsupported mode conflict is added.
  • Confidence: 90%

LanguageTool macOS spelling warning refers to a source path (CR, no thread)

  • Context: The unthreaded LanguageTool warning asks to capitalize macOS in a paragraph containing the actual src/macos source directory.
  • Verdict: rejected
  • Why: The text at src/hub/README.md:29 is the literal source path src/macos/GenesisTools/Sources/Hub/HubWindow.swift. The directory is named macos, so changing its case would make the reference wrong. This is not a misspelling of the operating system brand.
  • Confidence: 99%

Review fixes 2026-10-17 02:47 from GPT-6.1 Sol judged by Claude Opus 5.5

Round 3. The lead-supplied snapshot has 0 open threads (eve 0, CodeRabbit 0, humans 0). Both requested findings fixed. Historical review-body findings: 2 already done and 2 rejected with source evidence. Targeted Bun tests: 26 passed; typecheck, Biome, lint:rules and the three push guards passed. Swift verification remains assigned to the lead.

Reveal and scroll repeated links to the selected commit (lead, no thread)

  • Context: Independent round 3 review: the same-SHA early return skipped showing a hidden diff, unfolding commits and emitting a fresh row scroll.
  • Commit(s): f051cd7e7
  • Verdict: accepted
  • Code before:
    if case .commit(let sha, _) = review.scope, sha == commit.sha { return }
    HubPerf.log("prs.commit ...")
    review.setScope(.commit(sha: commit.sha, title: commit.title))
    HubDefaults.store.set(true, forKey: "hub.prs.showDiff")
    HubDefaults.store.set(false, forKey: "hub.prs.fold.commits")
    commitScroll = PRCommitScroll(prID: id, sha: commit.sha)
  • Code after:
    HubDefaults.store.set(true, forKey: "hub.prs.showDiff")
    HubDefaults.store.set(false, forKey: "hub.prs.fold.commits")
    commitScroll = PRCommitScroll(prID: prID, sha: commit.sha)
    if case .commit(let sha, _) = review.scope, sha == commit.sha { return }
    review.setScope(.commit(sha: commit.sha, title: commit.title))
  • How was this fixed: The production pickPendingCommit path calls showLinkedCommit, which always restores visibility and emits a fresh PRCommitScroll before skipping a redundant scope update. Added HubLogicTests.testReopeningTheSelectedCommitRevealsTheDiffAndScrollsAgain: start with the requested commit selected, hide/fold twice, and assert visibility, unfolded commits, target row and distinct scroll UUIDs. Swift build/test not run per instruction; lead owns native verification.
  • Confidence: 94%

Parse find links through the real cmux command definition (lead, no thread)

  • Context: Round 2 caveat: the preset test copied the command arguments and options into a new Command, so it could pass after the actual command changed.
  • Commit(s): f051cd7e7
  • Verdict: accepted
  • Code before:
    const command = new Command()
        .name("find")
        .argument("<session>")
        .argument("[text]")
        .option("--at [where]")
        .option("--link")
        .option("--decision <n>");
  • Code after:
    const program = new Command().name("claude").exitOverride();
    registerCmuxCommand(program);
    const find = program.commands
        .find((command) => command.name() === "cmux")
        ?.commands.find((command) => command.name() === "find");
  • How was this fixed: Moved the integration regression into src/claude/lib/cmux/transcript-find.test.ts, preserving the shared-utils package boundary. It routes actual preset URLs, calls the real registerCmuxCommand, overrides only the effectful find action, and parses the full cmux find argv. Checks the real option defaults and literal --help, --link, --decision, -n and normal-text operands. The targeted run passed 26 tests; typecheck, Biome and push guards passed.
  • Confidence: 97%

Historical review-body signal lifecycle finding (CR, no thread)

  • Context: The supplied review body still summarizes the older inline finding about installing handlers before spawn, handling early signals and cleaning up on failure. The round 3 unresolved-thread snapshot is empty.
  • Commit(s): 57454af0a
  • Verdict: already done
  • Why: Already fixed in 57454af. src/claude/commands/start.ts:222-254 installs handlers before spawn, retains early signals, checks the child exit code and removes handlers through finally. This is the historical summary of the round 2 finding, not a new unresolved thread.
  • Confidence: 98%

Historical review-body oldest-counter finding (CR, no thread)

  • Context: The supplied review body still summarizes the older request to observe the match counter after oldest navigation.
  • Commit(s): 57454af0a
  • Verdict: already done
  • Why: Already fixed in 57454af. src/claude/lib/cmux/transcript-find.ts:125-143 polls the screen for current 1 and returns the observed counter on timeout. The delayed-update and dropped-key regressions pass again in the round 3 targeted run.
  • Confidence: 98%

Unthreaded SDK/keychain assessment limitation (CR, no thread)

  • Context: The historical Additional comments section says the SDK/keychain conflict check cannot be assessed, without identifying a concrete incompatibility.
  • Verdict: rejected
  • Why: The source disproves a skipped keychain lifecycle: src/claude/commands/start.ts:1043 selects keychain authentication, line 1101 awaits the direct SDK child, and lines 1156-1158 run finishKeychainSession afterwards. The assessment limitation supplies no concrete SDK/keychain conflict. No mode restriction is warranted.
  • Confidence: 90%

LanguageTool treats a source-directory name as a brand spelling (CR, no thread)

  • Context: The historical unthreaded LanguageTool warning requests macOS capitalization in text containing the literal src/macos path.
  • Verdict: rejected
  • Why: src/hub/README.md:29 quotes the literal source path src/macos/GenesisTools/Sources/Hub/HubWindow.swift. The actual directory is named macos. Capitalizing it would make that path reference wrong, so the spelling warning is rejected.
  • Confidence: 99%

Review fixes 2026-10-17 07:08 from GPT-6.1 Sol judged by Claude Opus 5.5

Round 8. 1 open thread (eve 1, CodeRabbit 0). 1 fixed, 0 rejected, 0 already done. No new unanswered findings in the saved review bodies or PR comments. Swift regression added; native build and tests are NOT RUN in this sandbox. Source typecheck helper exited 1 and did not verify the change.

Add the linked checkout when worktree discovery returns an empty list (eve-bot-lovinka)

  • Context: A commit link can resolve while initial discovery is in flight without its checkout in the captured inputs. When the initial result is empty, the repair call returned early, leaving the selected commit without a sidebar row.
  • Commit(s): e4a2285a6
  • Verdict: accepted
  • Code before:
    guard !worktrees.isEmpty, !worktrees.contains(where: { $0.path == path }), FileManager.default.fileExists(atPath: path) else { return }
  • Code after:
    guard !worktrees.contains(where: { $0.path == path }), FileManager.default.fileExists(atPath: path) else { return }
  • How was this fixed: Removed the empty-list precondition so supplemental discovery can populate an empty list. Added HubLogicTests.testLinkedCheckoutJoinsAnEmptyWorktreeDiscoveryResult with a temporary Git checkout: show a commit while discovery is loading, apply an empty initial result, request supplemental discovery, and wait for the selected checkout row while asserting the commit scope remains selected. The old guard prevents that row from appearing. Swift build and test are NOT RUN; the lead must execute the regression. The source typecheck helper exited 1 with missing browser-router declarations and tests using a stale prebuilt GenesisTools module lacking existing branch members.

Merged into master by rebase as 4bdfa90 (stack-safe fast-forward after a head restack). GitHub did not mark the PR merged because the head was rewritten during the merge, so it is closed by hand. #536 and #537 now target master.
