i had a strange case where context filetype acted out a little with commented lines and thus i couldnt uncomment lines i just commented but instead would add comments of another filetype. (better explained with gif in the link) I made an issue Shougo/context_filetype.vim#49 and shougo added an option to add ignore patterns for similar cases. maybe you want to add a hint in the docs or smth :)
