This PR builds on top of #140 and adds a generalised
matrixclass which replaces direct use of arrays in the library.This PR is not finished (happy to discuss or answer any questions when someone else picks it up) but the remaining work should simply be adding more subroutines to the
matrixclass for remaining use of arrays in the internals.
