Enable Moli layout by default - #32

Default the benchmark runner and cohort tool to real layout while retaining an explicit off mode. Align manifest defaults, launch arguments, tests and usage notes. Validation: 667 unit tests passed, 10 skipped; 3 targeted pinned-Moli smoke tests passed; dataset validation and scenario checks passed.

Enable Moli layout by default in the benchmark runner and cohort tool so ordinary runs support real geometry and coordinate input. Keep
--moli-layout offas an explicit, fixed mode for the complete run, and align manifest defaults with the launch flags.Update the related launch/provenance tests and usage notes.
