feat(impact-reg): write a linear registration as an affine - #304
Generic_Rigid registers the tutorial's organoid in 15 s and wrote a 95 MB Transform.ome.zarr: a rigid result, six parameters, sampled as a displacement field on a 50 × 680 × 535 grid. RFC-5 has affine for it. The ITK form had the same problem: a 437 MB DisplacementFieldTransform where an AffineTransform would do.
What
A preset declares transform_type: affine (elastix and FireANTs engines). Its engine returns the linear transform the stages found; EngineRegistration still hands KonfAI the field it samples, with the map in the output's header (konfai_affine), and the :itktransform and :omezarr backends write the transform in place of the field: an ITK AffineTransform file, or an OME-Zarr 0.6 store holding the RFC-5 affine alone (write_ome_zarr_affine / read_ome_zarr_affine, over z, y, x in the images' unit; ngff-zarr reads it with kind="transformation"). Dataset.read_transform decodes either store as it decodes a linear transform file.
The moved image, points, eval, apply and the 2-D projection read both forms. Refused when the preset is built, or before anything runs: a B-spline map or a deformable stage (no affine form), an ensemble, --tta and a tile pass (they average fields), and an image output format.
Measured
Organoid, Generic_Rigid, Transform:omezarr: Transform.ome.zarr 4 kB (was 95 MB), the scene pair.ozx 42 MB (was 141), all of it the two images. The same registration: plane correlation 0.895, nuclei Dice 0.916, and Moved.ome.zarr equal to ngff-zarr's resample through the affine to one grey level. The 2-D plane gives a 2 × 3 affine, correlation 0.90 as before; apply --labels through the affine store, Dice 0.914.
To follow
Generic_Rigid declares transform_type: affine on the voxel-units presets: the Hugging Face commit and the PRESETS_REVISION pin come as a second commit.
Summary by CodeRabbit
New Features
Registration can output affine transforms as well as displacement fields using compatible linear presets.
Affine transforms can be saved and read in ITK and OME-Zarr formats, including 2D registrations.
Moved-image generation, evaluation, and landmark transformations support affine registrations.
Limitations
Affine output is unavailable for ensembles, test-time augmentation, unsupported deformable methods, and oversized tiled registrations.
Documentation
Updated guidance on registration outputs, affine options, and supported formats.
A preset declares transform_type: affine, and its engine returns the
linear transform the stages found instead of sampling it on the fixed
grid. KonfAI carries that transform as the field it samples, declared in
the header (konfai_affine), and the :itktransform and :omezarr backends
write the transform in its place: an ITK AffineTransform file, or an
OME-Zarr 0.6 store holding the RFC-5 affine alone. The organoid's rigid
result goes from a 95 MB field to twelve numbers, and the same scene
resamples to the same image.
The moved image, points, eval, apply and the 2-D projection read either
form. An affine is one pass's result: an ensemble, --tta and a tile pass
are refused for a preset that declares it, as is an image output format.
A B-spline map or a deformable stage has no affine form and is refused
when the preset is built. Generic_Rigid declares it on the voxel-units
presets; the pin follows.

Walkthrough
Registration can now produce affine transforms as well as displacement fields. The changes add affine metadata and ITK/OME-Zarr storage, update registration engines and orchestration to handle affine results, and extend 2-D plane workflows to lift and project affine transforms.
Dataset utilities encode and reconstruct affine metadata. The ITK transform and OME-Zarr backends read and write affine transforms, including RFC-5 axis and unit conversions. Tests cover round-trips, metadata, and unsupported formats.
Elastix and FireANTs accept a transform_type option and can return affine transforms. EngineRegistration samples affine results on the fixed grid and records affine metadata. Tests cover validation, empty masks, and affine-to-field conversion.
Registration orchestration and moved images apps/impact_reg/impact_reg_konfai/impact_reg.py, apps/impact_reg/impact_reg_konfai/cli.py, apps/impact_reg/tests/unit/{test_orchestration,test_displacement_field_io}.py, apps/impact_reg/README.md, apps/impact_reg/docs/how-it-works.md, apps/impact_reg/impact_reg_konfai/__init__.py
Orchestration distinguishes fields from affine transforms, rejects affine presets in ensembles, TTA, and tiled runs, and derives moved images on the fixed grid for affine transforms. Documentation describes the supported transform outputs. The preset revision was updated.
Affine transforms in plane workflows apps/impact_reg/impact_reg_konfai/plane.py, apps/impact_reg/tests/unit/test_plane.py
Plane workflows lift and project linear transforms, including RFC-5 OME-Zarr affine stores. Displacement fields retain their existing projection path. Tests cover ITK and OME-Zarr affine round-trips.

…ffine probe
_declares_affine read a bare --set transform_type=... and missed the dotted
form konfai-apps resolves from the config root, so an ensemble or --tta run
declared affine that way went through. The affine-store probe parsed
zarr.json before every region a backend read; it is memoised per path as
the store parses are, and clear_ome_zarr_cache forgets it. The affine
orchestration test compares the recorded path with forward slashes, as
Windows writes backslashes.

Make affine transform encoding dimension-aware.

Make affine transform encoding dimension-aware.
A 2-D OME-Zarr affine reaches _encode_transform_leaves as sitk.AffineTransform(2), but the current isinstance match assigns it AffineTransform_double_3_3. Dataset.read_transform then constructs a 3-D affine and applies the 2-D parameter vectors, so reading the supported store can fail. Register the 2-D affine tag and select the tag by dimension.

Update _transform_codec and _encode_transform_leaves so 2-D and 3-D SimpleITK
affine transforms receive distinct serialized type tags based on GetDimension(),
with matching decode factories for each dimension. Preserve the existing
encoding behavior for other transform types.

Generic_Rigid now declares transform_type: affine on the voxel-units branch
of VBoussot/ImpactReg (commit cfa1293), so that the published preset writes
its result as the affine this release introduces rather than a field. The
pin moves to that commit; nothing else in the presets changed.
