Structure Resolved Phylogenetics

Overview

This project explored minimization of confounding structural signal in a phylogenetic model. These models, which take a multiple sequence alignment (MSA) as input, assume mutations occur independently from one another. Protein structure prediction, an adjacent field to phylogeny which also makes use of MSAs, functions by identifying covarying mutations to predict structure. These two fields are in conflict with one another. Status quo phylogenetic methods ignore covariation. Here, a serial-sample neighbor joining phylogenetic model is purified of structural signal - which is indicative of such covariation. Phylogenetic trees from an unweighted serial-sample neighbor joining model are compared against a weighted serial-sample neighbor joining model that makes use of a downweight vector inversely proportional to the total number of contacts per residue. The tree topologies differ. Ancient mitochondrial genomes and the mitochondria-encoded subunits of the complex I heteromeric structure were used as data.

Further solidification of this work, such as accounting for sample time measurement error in the phylogenetic model, including more mitochondrial genome samples, and including the rest of the mitochondrial genome sequence might give rise to an improved definition of the human maternal haplotype.

Contact-Based Downweighting

For each mtDNA-encoded residue, compute total structural contacts:

  • Intra-chain contacts (within same subunit)
  • Inter-mtDNA contacts (between mtDNA-encoded subunits)
  • Mito-nuclear contacts (between mtDNA and nuclear-encoded subunits)

downweight coefficient vector = 1 / (total contacts per residue)
