Summary

Adopt Nova's resident application discovery fix from bigduu/Nova#46. A long-running Nova.app now refreshes applications opened or closed afterward, while preserving independent MCP connectors and the existing public tool contract. Refs #185.

Test Plan

• Nova merge tree matches independently reviewed head e6d09f0; all six Nova CI jobs passed. True-main-thread regression and its disabled-loop negative control verify the failure mechanism.
• Independent packaged Nova / real Electron acceptance passed four launch/exit/relaunch cycles in one resident process and MCP connection, including internally enabled random CDP endpoints.
• Both root Submodule Guard checks must pass before merge.

No UI change or screenshots.

Independent pointer review approves exact head 07d8c363e21a266efd1d7e06a792b6540024935a based on c60d038b69c8be9d472d10ad33404c771fe8aa03. The sole change is Nova's mode-160000 gitlink from b79893b to actual merged #46 squash commit 4aebba0a30fcd5063928c9f0219500e553f72d90; its tree matches the independently reviewed implementation. No other pointer, manifest or file changes; the PR body contains correct Submodule Updates notes. Both Submodule Guard jobs pass, with no unresolved review threads or requested changes.
