Two fixes found while preparing a NULISA PRIDE submission with an SDRF.

  1. Renamed instrument XML. NULISA exports name the XML in PlateID with its original file name, which contains spaces (…Inflammation Panel 250 _V2_.xml). Submitters remove spaces before deposition, and after that the reader no longer found the XML, so UniProt IDs and plate QC were lost. XML names are now matched ignoring whitespace vs underscores and case.
  2. SDRF join on assay name. The SDRF source name is the individual, and assay name is each measurement. merge_sdrf joined on source name only, so repeated measurements of one individual (here the same 43 subjects measured by two labs) matched only once. It now tries both columns and keeps whichever matches more samples.

On the submission folder (renamed files + SDRF):

  • UniProt for 249/249 targets, and plate QC read from the XML;
  • SDRF linkage 53 → 96 of 96 samples, with disease groups at full size;
  • readiness 10/10.

Tests: two new regression tests. With CI's versions: 223 passed; ruff and mypy are clean.

Summary by CodeRabbit

  • Bug Fixes
    • NULISA data imports now locate plate XML files when filenames use underscores in place of spaces, allowing associated UniProt annotations to be loaded.
    • SDRF merging now matches repeated measurements more reliably when samples share a source name but have distinct assay names. Matching also considers the configured join column and assay name, helping preserve the expected sample-level metadata.

PlateID keeps the original XML file name (e.g. 'Inflammation Panel 250 _V2_.xml'),
but submitters often rename files to remove spaces before deposition. Match
names ignoring whitespace vs underscores and case.
Repeated measurements of one individual (e.g. a sample measured by two
labs) share an SDRF source name and differ in assay name. Joining on
source name alone left one run per individual unannotated: on a NULISA
submission with 43 individuals measured in lab a and lab b, 53 of 96
samples matched; now 96 of 96.

📝 Walkthrough

The NULISA reader now matches plate IDs to normalized neighboring XML filenames. SDRF merging now evaluates available join columns and sample-key strategies, then uses the attempt with the most matches.

Changes: NULISA XML matching

Layer / File(s) Summary
Normalized XML lookup
src/pyprideap/io/readers/nulisa.py, tests/test_nulisa.py
The reader normalizes plate IDs and neighboring XML filenames before matching. A test checks a filename with spaces replaced by underscores and verifies the UniProt annotations.

SDRF sample matching

Layer / File(s) Summary
Candidate join matching
src/pyprideap/io/readers/sdrf.py, tests/test_qc_pipeline.py
merge_sdrf tries available join columns against dataset sample columns using the existing key-normalization strategies. It keeps the attempt with the most matches and stops when all samples match. A regression test checks matches using distinct assay names.

This change fixes renamed instrument XML lookup and SDRF joins on assay name. The SDRF scoring can still pick the wrong join when the first metadata column has blanks, leaving some runs without SDRF metadata. Fix the scoring before merging. The explicit join column override and the XML filename collision are narrower edge cases.

Handle normalized filename collisions.

Line 144 overwrites candidates that differ only by spaces, underscores, or case. Line 145 then selects an arbitrary XML file, which can attach incorrect UniProt IDs and plate QC.

Prefer an exact filename match. Otherwise, use the normalized match only when it is unique. Report or skip ambiguous matches, and add a regression test.

Limit the assay-name fallback to the default join.

When a caller sets sdrf_col to a column other than "source name", sdrf_join_cols still adds "assay name". The attempt loop keeps any candidate that matches more samples, so the merge can join on assay name instead of the requested column. The documented meaning of sdrf_col is the column to join on. Metadata can then come from SDRF rows selected by a different key.

Keep the assay name fallback for the default source name join. For any other sdrf_col, join only on the requested column.

Count joined keys, not non-null values in one metadata column.

n counts non-null values in new_cols[0], not the rows whose join key matched. A joined row whose first new metadata column is blank is not counted. A join that matches more samples can then tie or lose against the source-name join, and the source-name result is kept. Those samples keep no SDRF metadata.
