Upgrade scope
Rebuild MAniR around shared matrix validation, reusable clustering and analysis, Plotly for manageable datasets, and representative raster previews with region zoom for large matrices. Add isolate matching, metadata annotations, pairwise Pearson/Spearman analysis, optional descriptive error metrics, Mantel permutations, cluster concordance, repeat/batch group summaries, import/export formats, regression tests and benchmark harness. Documentation and an upgrade worklog are included.
Scientific safeguards
Original source values are preserved and exported without display scaling. Opposite triangles are scaled independently only for display. Pairwise samples exclude the diagonal and mirrored duplicates; sampling is deterministic and disclosed. Mantel p-values use isolate-label permutations.
Validation
The arXiv manuscript is explicitly out of scope.
